I know that he was captured by the germans, but what were the actual reasons for his death?

Tortured to the death by the Nazis.
The Nazis tried to make it look like he surrendered and took pictures of him with Nazi officers when he wasn't looking, or when he was beaten into submission.
The Nazis wanted to do a prisoner exchange with Stalin, they would give back Stalin¡¯s son and in return Stalin would give back the German high commander captured during Stalingrad.
Stalin said something like, ¡°A high commander in exchange for a mere low-ranking soldier? No deal.¡±
So they tortured him to death.

I thought Stalin replied that he had no son.

After German setbacks in early 1943, Hitler offered Stalin a deal to swap Yakov, who had resisted Nazi blandishments to defect to the German cause, for the German field marshal who surrendered at Stalingrad. Stalin turned down the proposal, replying: "You have in your hands not only my son Yakov but millions of my sons. Either you free them all or my son will share their fate." According to his Russian cellmate, it was the news that his father had refused to ransom him that drove Yakov to despair and his suicidal attempt to escape.

I think this is due to the fact that they didnt get on with each other.

It's true that Stalin didnt like Yakov...He liked his daughter more.
But Stalin was also angry that Yakov was captured by the Nazis and didn't die for the Soviet Union. So I'm not surprised if he said stuff like "I have no son".

I also would not be suprised if Stalin saying "this is not my son" is nothing more than nazi propaganda, to try to potray him as coldhearted and evil. As the leader of the Soviet Union, he took the right decision, which despite what anyone says, must have been an extremely difficult one to take.
