Marxists Internet Archive had been recently faced by DoS and had been offline for weeks. They are back now anyway they have stated that they might be offline from february. (http://www.marxists.org/incidents.htm)

I have downloaded important works in PDF format from there but there are some works of Lenin and Trotsky which are not available for download. I know there is some way to download them and transcript them as HTML files but don't know exactly how. Please help me.

I've used HTTrack Website copier before to copy the Lenin and Marx Archives as html files to my hard drive, then save the files on CD. You can download this free software at http://www.httrack.com/

With this software, you can't download all of MIA at once- the website is too big. But you can download particular subjects like the Marx Archive or Lenin Archive or whatever Communist you fancy, all you need to do is enter the webpage into the software's query of what is to be copied and the html files will be copied. Depending on the size of the website to be copied, the download can take from a few minutes to a few hours. But trust me, it's worth the wait.
