Is it correct that the Communist Party of Cuba is the only legal party?
Are there any parties that exist without harrasment from the government?
How many percent of the population are members of the Cuban Communist Party?

As per the Cuban constitution, the PCC (Cuban Communist Party) is the only legal party in Cuba.

Are there any officially illegal parties or groups that exist informally in the island? I remember reading that Manuel Cuesta Morúa, leader of an opposition party (I think the name is Cuban Democratic Socialist Current or something) lives in Cuba instead of exile. I could be wrong.

As far as I know, no.

No. There were some Trotskyist and anarchist groups before the revolution. Many of them participated in the revolution, and afterwards some joined what would later become the PCC. Some others however were amongst the CIA-backed counter revolutionaries in the Esambre Mountains that were soon eliminated.
There are quite a few gusano-led, Miami-based counter revolutionary groups, and some of them probably have a few agents (I used that term on purpose) on the island.

many run in the elections, however, who are not in the CCP. and most opposition parties have quickly been coopted by cia activities.
