Johnson was the heroic leader of the United States Senate Majority, had a huge following in the Democratic Party throughout the 60s, was remembered as the leader of the United States, and was basically the "Number Two guy" under Eisenhower. It would not be easy to destroy a figure like this. First Johnson's followers (which consisted at one time or another, of most of the leadership of the Democratic Party) had to be divided, discredited, and killed. Before this of course Kennedy had to depend on these people to industrialize the American economy.
There is a theory as well that Kennedy needed an outside enemy to focus discontent against. If things went wrong because of incompetent and rushed industrialization, bureaucratic ineptitude, it was easier to focus anger at the "Johnsonite conspiracy". When the Cold War broke out, it was no longer convenient to have this enemy and Johnson was murdered.
