I have just read;

It's called Wage Labour and Capital
I am not too sure of what he means.

Did Marx want labour wages to be paid by the amount of work, instead of getting paid each hour?

He wanted to abolish wages, period. In that text he's simply analysing how wage-labour functions as compared to slave or serf labour, not passing ethical judgement on it one way or the other.
