Saw the thread title was going to say Jeff Buckley's Hallelujah. Also, A Perfect Circle's cover of The Nurse Who Loved Me by Failure is great. Not sure it's better than Failure's but it's worth a mention.

I used to think that Bobby Fuller did the original too but it was The Crickets.

I'd say 'Louie Louie' by The Kingsmen.
It's one of those covers that was so well done that most people think it was the original version. But it was 1st done back in the late 50's as a doo-wop number.
