I am working on a project with a buddy, and we constantly bounce email off each other: sometimes ten or more a day. They're all stored in folders online, but I need a way to scroll through the texts, so I can see the progress of discussions, etc.

Does anyone know of some kind of a drag and drop application that will display emails placed in it and stored for scrolling?

I'm not entirely sure about what you mean by a "drag and drop" application, but if you are content with saving emails on your HD, evolution enables this feature.

If they are all online, short of being able to access your email server and then using an ftp based gui for folder navigation, this is a pretty tall order to create something that you can use a mouse to look around.

I guess since you mention they are stored on folders online, assuming you have access to configure the server you could try pine/alpine which creates an environment you can navigate from the command line. The command line options take a bit of learning but they are far less daunting than a unix type thing.

If you have more specifics I could look into it a bit more.

Google Mail displays e-mail as a thread including replies.

It's an email client, sort of like outlook:
http://en.wikipedia.org/wiki/Evolution_%28software%29

apparently it's available for windows as well, don't know about macs (should work if os x)

As The Idler said, with gmail it is very easy to follow discussions with individual recipients.
