Did the various left wing guerrilla groups have a rules of engagement manual stating what were and were not legitimate targets, i was wondering as one that makes sure guerrillas do not put civilians in harms way would help get rid of the "terorist" stigma western governments brand them with.
If you are aware of such a operating code links will be greatly apreciated.

Quick answer : Yes most definitely so !
You might find some interesting 'manuals' if you look around a bit.
Try for example looking for Carlos Marighella and his Urban Guerilla Manual, or Guerilla Warfare by Che (but I guess you've read that ona already :) )
Starting from these and pulling the thread you will begin finding quite a lot of info and documents. Just to get you started have a looksee at the marxists org site in the archive directory under :

Yeah i have read ches manual and urbanos urban manual, but neither make clear distinctions from legitimate and illegitimate targets
